They are superficially homonyms that sound the same, but they are etymologically unrelated to each other.

Beirut is a toponym (place-name) from a Phoenician word indicating there was safe drinking water in an area, usually translated as “wells” or “having wells.”

Beirut was occupied even as far back as prehistoric times in the Middle Paleolithic period more than 5,000 years ago, as a discovery of flint artifacts indicate it was a manufacturing center for creating flint spear heads and arrowheads at that time.

It later became a major sea port under the Phoenicians, and by 1,500 BCE was engaged heavily in trade with Egypt.

Bay root probably indicates the root of a bay tree, i.e., the sort of plant that gives us bay leaves as a seasoning. According to Wikipedia, there are a number of species that are called by the name “bay.” Here are the relevant links to the plants.
